This is the module where the discipline from 7 and the machinery from 8 turn into a result. The lab is a motif analysis with a defended null model, and the whole of Part B is aimed at it. Test 3 covers Modules 7-9. The Bin A/B/C framework and the null-model reasoning are the two things that will appear in more than one question.
Most likely the synapse threshold: at >=1 you keep every detected connection, at >=3 a minority. Given the heavy tail, 1 -> 3 can easily remove more than half the edges. Other candidates worth surfacing: different materialization versions (Module 8 -- proofreading continued between the two queries); different inclusion criteria; different boundary handling; different synapse-confidence cutoffs. The lesson is procedural, and say it explicitly: graph construction must be a VERSIONED ARTIFACT with recorded parameters, not a script someone ran once. "How many edges does your graph have?" is a question about parameters, not about biology.
